🚨 Important Notice: App Deprecation in December 2025
BaseSpace apps have grown significantly over the past decade, with over 20 million launches and thousands of published versions across more than 100 app families.
However, many older versions are now unused, and we are initiating a cleanup. We've also recently released new hardware for DRAGEN apps that offer faster performance, improved reliability, and better availability compared to legacy versions. We plan to deprecate the older hardware as part of this cleanup as availability is not currently meeting our quality standards.
🔧 Deprecation Plan
We are deprecating a significant number of applications on BaseSpace:
The underlying hardware for older DRAGEN apps has reached end-of-life, resulting in limited availability and long wait times.
Affected apps will be deprecated immediately and disabled before the end of the year. Newer, faster, and more accurate versions are available.
Some older apps were built on ICAv1, which is no longer supported by Illumina.
These apps may be disabled in Q1 2026 if usage is low. Most have newer alternatives available.
Many older app versions are unused and consume unnecessary resources.
Apps with no usage will be disabled immediately.
📌 Deprecation Strategy
Published Apps: Visible in the BaseSpace App Store. Starting now, apps inactive for more than 180 days are subject to deprecation.
Deprecated Apps: Will include messaging to guide users to preferred alternatives. These may be removed from the App Store to prevent new usage but will remain available to existing users. When possible, a disablement date will be posted.
Disabled Apps: No longer available in the App Store and cannot be launched. Details remain accessible via existing app session links. If you need access to a deprecated app and cannot update, please contact [email protected]. While we aim to provide 6 months’ notice before disabling, this timeline may not be possible in all cases.

Important information for MiSeq, MiniSeq, NextSeq500/550 and HiSeq users
Owners of these instruments need to take action in order to continue to use BaseSpace and other cloud services as soon as possible.
Background
Early versions of our instruments run Windows 7, which does not support modern encryption standards, such as TLS 1.2. The encryption methods they support by default, TLS1.0 and TLS1.1 rely on the SHA-1 algorithm which is no longer considered secure. Cloud providers, such as Amazon and Microsoft are moving away from supporting these older ciphers, and we will be unable to support them from June 2023. While this change significantly improves our security, we it also means that these older instruments will not be able to connect or send data to our cloud services:

MiSeq, MiniSeq and NextSeq500/550 all have software updates available that install Windows 10, and support TLS 1.2 and above. You need to update your instruments before June to continue to use BaseSpace and other Illumina cloud services. See the table below for details on which versions are affected.
**HiSeq instruments were discontinued in 2018. We do not have an update option that will allow them to continue to use cloud services. **
